Reconciling accounts and sub-accounts

We never use "Reconciliation" feature until now we want to use it for additional projects, and have just realized how hectic it could become...
We have two different banks, several accounts with sub-accounts for direct deposits and allocated funds to certain departments...
What would be the best approach for the recon business?  Please advise.
