Can I automatically add discount item to each line

We have a customer who gets a discount on each item for freight allowance.  So, for example, in our system, we have a price of $1.00 for the item   They get a 6% discount so they send it to us at $0.94 (6% off).  In order to match their sales amount on their order, we want to auto-add a discount item for 6% off after each item on the order.  This order is imported via our EDI provider.  They haven't provided us a solution yet.  Is anyone aware of a way to do this?  We want to keep their price
