We have developed few of our agent desktop UI design based on PHP scripting uploaded to file manager then display it on AD using browser control. We always use this technique until our requirement becomes complex. Then we tried developing the UI and keep the code in portal repository thru the cyberduck. It works smoothly and displaying the UI design correctly unlike when we use the file manager where we encountered code incompatibility and lots of changes on the coding standard because of PHP version upgrades.

Now my concern are the following and I would like to ask your expert advise, experience and guidance in keeping the code in portal repository using the cyberduck.
