Just completed troubleshooting an issue where a Profile that had been setup under a Variance Analysis method Format was no longer comparing to the expect Prior Balance Frequency value ("Annually" in this example - the recon had previously compared against prior year's December balance, but was now comparing to prior month). To fix this, an Admin had to change the Profiles' format, then change it back (using Actions->Set Value functionality). After making this quick fix, the created reconciliations worked as expected (i.e. compared to prior year's December balance).

Not sure what caused this, but the fix was relatively straightforward. Hope this helps anyone who runs into a similar issue.
