Since MKV is a free format, I don't see any reason they couldn't support it. You could try asking for it here: https://javafx-jira.kenai.com
It's one of the biggest things missing, together with the lack of support for the AVI container, as they're the most likely formats you'll encounter on a user's system.

Here it says though that AVC is supported as a valid encoding type. Does that mean that it's possible to open the .mkv container in java and somehow point scene.media to the video stream itself?
I'm afraid not. JavaFX provides little access to low level components.
