Are you using any sort of constraint based scheduling?
By any chance do you have a shift on a working day that carries over into a non working day?
What is the Quarterly type for your calendar? Did you start your calendar form a Monday? If not try that and let me know how it goes.
Look at the WIP Parameters and see if the Manufacturing Scheduling is on or off. This behaviour is expected only when the Manufacuring scheduling is set to ON.
Check you Workday calendar assigned to the Resource... Also the Calendar assigned to the Plan itself.
We also had the same issue, the Workorder completion date and start date were including Non-working days.

The above metalink note might help you. All the resource on the assembly must be "Available 24 hrs" and make sure you have not inculded Saturdays and Sundays as a working day in you Manufacturing calendar (Assigned at org parameter).
