It would be helpful to look at the protocol trace to see what's actually1 person found this helpful
happening between the client and the server. If the client is really
telling the server to delete the messages, and the server isn't deleting
the messages, that would be a bug in the server.

When they configured the account with MS Outlook client, read the emails using POP3, it deleted the emails from server. Hence it gives a sign that sever is fine.

Outlook could easily be using some Microsoft proprietary extension to do this.
Show me the JavaMail protocol trace.
