Create a custom java top itself for custom java codes, I would suggest.
And also refer following note:

"Expand your zip file to the middle-tier of your Release 12 instance under $JAVA_TOP, ensuring
that the directory structure of your packages is preserved. Your directory structure should now
resemble the following:
<$JAVA_TOP>/<CompanyIdentifier>/oracle/apps/<AppsProductShortName>/server (BC4J files)"
This is as far as the dev guide goes, but I didn't find any 'EBS Dev Standard' mentioning the scenario.

With respect to a standalone devsuites, we usually don't create custom JAVA_TOP for customised java files.
Create a XX_JAVA_TOP is benifical, as you can identify separately the custom java top from the standard Java top plus you have a track of your custom java files.
