Jason, we had this issue too. Two things seemed to help, that Oracle recommended. However, we are still experiencing save times of up to a minute or more in some cases.
1) turn off theoretical saves if you are not using them. Add this to CustomSettings.config
<add key="GSM.FormulationSpec.SaveTheoreticalConstitutions.Enabled" value="false" configDescription="Set true to always save theoretical constitution. Set false to never save unless specified by user defined WFA tag"/>
2) Make sure you have ran the PKID Migration scripts (GuidPKIDToSequentialPKID) that comes with the Extensibitily packs. Beware this took about 11 hours to run on our prod database.

Thank you for the information. Can you describe what the utility does before I run it, I was not able to find any information besides the instructions on GuidPKIDToSequentialPKID .
I was able to find more information about this it appears that it reduces the Pkid from 40 chars to 10 chars on commonly used custom sections, extended attributes and some nutrition information. Any stats on possibly how much end users see on increase in performance?
We went from timing out after 2 minutes on Save to 20-60 secs in most cases. We also moved the db server and app servers to faster hosts servers.
