Did the apps have the same APplication ID? If not they are just floating out there.. You can run a script to associate them..
Also, on exporting the application, ensure that all the interactive report settings are set to "YES".`Esp. "Export Private Interactive Reports" and "Export Interactive Report Subscriptions".

The application ID is different between Development and Production. I'll look at the link you provided Tony.
Vincent - This issue is that the Saved Reports are NOT in Development, but are in Production created by the Users. Those are the reports that are no longer shown when the pages are updated.
