By the way, I can debug into the ejb and it does all of the right stuff - iterates through the entities and adds them correctly to the collection to be returned. If I watch the returned object, it looks like I would expect.
Found the problem: you cannot share transfer objects between ejb's. If you use a transfer object in one ejb, that should be the only ejb that uses them. This is because the shared transfer object is inserted into the first wsdl (on the client side) it sees. From then on, that is the TO that is referenced - the compiler thinks they are the same, but the ee infrastructure does not. (that is my interpretation, anyway...)
