While I've never encountered this problem, about the only thing I can think of is check the mouse granularity setting... and check the mouse drivers.
look at getLocationOnScreen() and translate methods. The problem is probably related to context. As in, are you getting the mouse's coordinates on the screen or within a particular component...

Are you employing a cusor other than the default in your code? I have noticed that on some cursors hot sport are not where you think they should be.
