No you're gonna need to recreate the em repository.
emca -config dbcontrol db -repos recreate
I have the same problem, and run the "emca -config dbcontrol ..." command. As soon as typing the SID there is an exception error: Database instance unavailable.
Should the command specify somehow to which database we are reffering?
Hey same problem with me, I get a java exception saying "Database instance unavailable"
I was having this issue until I changed my ORACLE_SID and ORACLE_UNQNAME environment variables to lower case.
This is because oracle database has been stopped, you need to restart it to let this command work.

i resolved my problem em console(OracleDBConsoleorcl ) by this:
DZ-PC is my machine name.
i duplicated DZ-PC_orcl and rename it to DZ-PC.gateway.2wire.net_orcl
to have these 2 files
on app/DZ/product/11.2.0/db_home2/oc4j/ j2ee
i duplicated OC4J_DBConsole_DZ-PC_orcl to OC4J_DBConsole_DZ-PC.gateway.2wire.net_orcl,OC4J_DBConsole_HOSTNAME_orcl,OC4J_DBConsole_localhost_orcl
to have these 4 files
i restarted OracleDBConsoleorcl and it works it restarted.
PS: i have 11g database
