When you are syncing, are you closing your connections first?
Long running queries will cause "Timeout" issues. Do you have an explain plan for the long running query?
When we use the application msync, not have open sessions with connection to the database.

Could you add DEBUG=1 to the sync section? It will create some debug files. Should give you an idea of why your indexes are dropping. Have you performed any schema evolution tasks lately?
