1. It's not a good idea to arbitrarily hide items from the standard checkin. If you really really want to, create a global rule that hides fields and use a profile rules to show them on a profile as required.
2. PrimaryFile metadata field and alternateFile cannot be regrouped. You'll need a customisation.
3. primaryFile metadata caption/label should not be altered. You'll need a customisation.
4. There's no support for checkbox metadata fields. You'll need a customisation.
5. More customisations.
Sounds like a lot of fiddly customisations. Do you have a business requirement for this work?
Customizing the UCM server as mentioned by others is done with a custom component. Learning about components is done in the Documentation, or with the book mentioned in above posts.
The only reason I am posting is to add a warning to "almost never" edit core resources directly as restarting the server or patching the server or adding a standard component has a good chance of wiping out your manual edits.
So once you learn more about how to override standard resources (not edit them directly) per your comment
Can you explain for me the coustmization that you talking about, did you mean that i will need to edit the ucm's pages?
if yes, how?
Then you will be able to override standard resources like moving the primary file field around on the page.
But your desire may be able to mostly be met with global rules. Try that first.
