SQL Developer only supports DB2/UDB, not DB2/400 or zOS. I don't know about the old migration workbench product. It does support some things which SQL Developer doesn't (yet)
The old Migration Workbench cannot do that, the versions (DB2 10, Oracle 11g) are too new:
Oracle Migration Workbench 10.1.0.4.0.
Supported Database and Platform
Informix Dynamic Server 7.3, 9.1, 9.2, 9.3, 9.4
IBM DB2/400 V4R3 and V4R5
And the target database cannot be higher than 10g.

I have no idea about the history of IBM platforms. So is zOS the successor of AS400? You might know that better. So perhaps the old Migration Workbench might work for you, it might be worth a try - if you have a 10g database available because the old Migration Workbench is for sure not supported to migrate into an 11g database.
zOS is mainframe (distant descendant of MVS) and the DB2 is a completely different beast.
Data Modeler is not tested against IBM DB2 for z/OS 10 but you can try it.
