Trigger workflow from Script

I have a workflow that reset few fields when an order is created, mainly when an order is copied.
This works fine from UI, but if an order is copied via scripting, the workflow doesn't run and the fields endup having values.
Will the workflow run for records created via script?
Is there any specific setting for this?
Any help is greatly appreciated!
