Sales Tax Due Report Takes Forever after 2011.1 Update

So now that our Sales Tax Due reports are running with correct numbers (issue discussed in this post) generation time for these reports has jumped from around 30-60 seconds to over 2 hours each. We have to schedule them and come back to them later. Any idea what changed to cause this, and if we can get it fixed?
