Promo Code error causing a HUGE problem

We are having a BIG problem with the promo codes this month. When giving a $ amount off if the order is over a minimum amount, it gives the -$90.00 if over $300 on the Sales Order side but when it is invoiced it shows the promo code rate of 100% which brings the order to ZERO dollars. This is a huge problem. What is going on?
