Transaction searches timing out - help please

We were upgraded last Friday.  I haven't changed the WSDL we are using.
Today out fulfillment system was dead and the cause is a transaction search that times out every time it's run.

I have changed nothing at all, this is all related to the upgrade.
I'm wondering if anyone else experienced this and if so how you solved the problem.

Defect 152110 - WS> WSDL 2.6>Transaction search timing out on  version 2008.2

It's already an S1 (I think) I filed today but I thought I would try here as well.
Any help greatly appreciated.
