Preferred Domain and Google Webmaster Tools

I was reading Google Webmaster Tools and they suggest that you select a preferred domain - either the www or non-www.  Does anyone have a suggestion on which one is better to use?  We currently have both versions of our domains setup in Netsuite.  The non-www version is redirected to the www version.  Is this the proper way to set up the domains in Netsuite.  Any help would be appreciated.
