Inventory items

I am curious how to manage our inventory items.  the items / inventory list is getting very messy. with 1000's of items we create and set up once to place a Special order for and receive in and ship to the customer. and then we may never sell it with the same confiquration again.  If i go to deleate and try and clean up the item list they are not able to be deleated becasue they have related records...  if i make them inactive they still show up in areas i dont want to see them...  I am wonder what
