Replacing the system generated emails...any way to use freemarker?

I am a little confused on the best way to handle creating my own system generated emails when a Sales Order is approved.  I have it working correctly in script by controlling the "To Be Emailed", however I would like to pull the email body from a custom email template.  This is easy using NL Tags but those are no longer supported.  Any freemarker tags I use in the template itself are not read using the template renderer...I only get the formatted HTML. 

Is there any way for me to dynamically pull information specific to the record using freemarker script in the email template?  My code is virtually identical to that found here:
