Charge for shipping on website but on in transaction forms

Is it possible to charge for shipping on website but on in transaction forms?
When I turn "Charge for Shipping" on, it added a Shipping Cost to the transaction TOTAL on all our pdf layout.

I only want to charge for shipping on the website
In our internal forms, we are using line items for shipping.
Shipping Cost in the transaction total always shows up as $0.00
and it is confusing our customers.

Any workaround?
