Impact of Negative Imputed Income to FIT

Has anyone experienced an undesirable impact to a worker's payroll when a negative Imputed Income element is added to earnings? We have found the negative imputed reduces federal taxable as it should but then we also see a portion of this element applied to FIT Exempt Wages which in turn reduces federal taxable again. Please share if you have experienced this and have suggestions on how you addressed this issue.
