Multiple "tiers" of compilation?

For optimal performance, it is often the case that a small fraction of routines need special compiler options. In a traditional benchmarking situation, a simple script that compiles everything just modifies the $OPTS (for whichever language(s) necessary. In handcrafted makefiles, having multiple OBJS (say HIOBJS and OBJS) often does the trick (more than two isn't usually necessary, but it can be).  How can one best express this sort of thing in a managed project?
