From the documentation (http://download.oracle.com/docs/cd/E14373_01/relnotes.32/e13365/toc.htm) :
4.1 Problem Applying the Oracle Application Express 3.2.1 Patch Set Against Oracle Database Release 18.104.22.168
When applying the Oracle Application Express 3.2.1 patch set against an Oracle Database release 22.214.171.124, you may encounter the error ORA-00600: internal error code, arguments: [kgiinb_invalid_obj]. This will be recorded in the generated patch set installation log, apxpatch.log.
If you encounter this error, you should download and apply the patch for database bug 7420394 from Oracle MetaLink, and then attempt to install the Oracle Application Express 3.2.1 patch set again.

The problem already occured before I installed the latest APEX patch, so I was running on 11.1..0.7 for a while without troubles. Also I'm not receiving an ORA-600. And lastly, the patch you mentioned is not available for Windows 32-bit.
So sadly I can't solve it with that patch.
The problem is not so much applying the patch, that process was just helpful in finding a possible cause of my earlier problem.
You did get an ORA-600, see this snippet from the log you provided:
ORA-00600: internal error code, arguments: [kgiinb_invalid_obj], [0x28F374E4],
[0x29D6C944], , , , , , , , , 
So you might ran into the same bug after all... I guess you should create a TAR.
You're absolutely right! I completely missed that error.
Thanks, I'm going to take some steps to create a TAR now.
I'm not able to log a TAR, but I have searched the bugs and patches.
It seems that the only available solution is to run the utlrp.sql script to recompile all objects on the database and then retry the installation. But that didn't help. The script didn't find any invalid objects, so the installation reported more ORA-600 errors.
It's now a few days later and the problem is still here, so I'm bumping this topic to see if there is someone who can point me in the right direction.
I've found out that all my applications still run, so the problem is really limited to my workspaces.
Just to give a summary:
I can run my applications
I can navigate to APEX administrator and login
I can navigate to the Workspace login screen, but I can not login.
