Please provide the service component definition file. To get this, create your desired ABCS with service constructor but at the last screen, use the "Save As" button. I tested it internally with the current build and the radio button properly set to EBS but I would like to follow your inputs.
Additionally, if you check the extensions tab under Help->About and provide the version you have, I would appreciate it.
I provide a definition file in this thread: Create Requester ABCS without Reference using Service Constructor
You could directly find the file here: http://dl.dropbox.com/u/4274798/AIA-EAP/ServiceConstructor/SyncSiebelReqABCS.txt
I use 220.127.116.11125.0529, I think it was GMC3. I try to install GMC7, but get a Message, that a newer version is installed.
What happen with the provider ABCS. Should a empty transformation be created?
I download the "new" version, but same failure while updating the service constructor. You can find the message here: http://dl.dropbox.com/u/4274798/AIA-EAP/ServiceConstructor/Update-ServiceConstructor.png
I think it's a wrong version in Service Constructor. Should I ignore the warning?
So - I have a quick check of new version, but the default choice of Target Type is wrong. When I understand the decription in Developers Guide, the target type should choose "automatic".
More informations and the choice of WSDL you find here:

Bug 9541128 logged. Whenever the wsdl does not follow the form of %EBS.wsdl it defaults to app interface. You are selecting CustomerPartyEBSV2.wsdl, hence the improper defaulting behavior. Incidentally, this is why we chose to keep the radio button to allow the developer to correct if SC gets it wrong.
