Have the timer run as a daemon:
private final Timer timerFiltro = new Timer(true);

After re-reading your question I see you want the job run in the background (which I guess means off the JavaFX application thread) in which case a PauseTransition would not be a good fit. It does work well if the subsequent processing is to be done on the JavaFX application thread.
