After downloading the agent software,did u do an apply?
If No,then pls do following...
setup>extensibility>self update> click on agents
from "actions " drop down,select apply.
You can always check the available agent software in your OMS using emcli.

I saw similar issues with another customer ( 3-5691799851 ) like 5-6 months back with windows agent binaries showing the same behaviour. We created a MOS note 1481555.1 pls follow this note, if you cannt acess this note then pls open an SR with support they will tell you the instrcustions. The reason is that some of files /archives are missing in software library, we need to run emcli verify_updates and see the output
