oracle recommended is use srvctl cmd... to shut down/startup RAC database....
node1>srvctl stop database -d racDB -o immediate

Shutdown immediate is used to shutdown a single instance database or a single instance in oracle RAC environment where as "srvctl stop database -d racDB -o immediate" command shutdown all the instances in RAC databases at once.
SRVCTL is a right method yo manage RAC database.

The instance you are connected to will be shutdown. Let's say you are connected to 'instance1' and you 'shutdown immediate' , only instance 1 will be shut down and other instance (instance 2) will still be available for users.
When you shutdown the instance 1 , all the users on instance 1 running 'select' queries will failover to instance 2 BUT all the users executing any DML's will be killed and new session will be connected to instance 2.
You can also shutdown instance using SRVCTL command
srvctl stop database -d rac DB -i instance_name -o immediate
Here '-i instance_name' is the name of your instance you want to shutdown.
