I haven't necessarily seen this exact problem; however, I know the JAgent can be a bit buggy. Are you using OEM 12c to monitor or something else?
Have you looked at other approaches for monitoring your GG environment?

GoldenGate Server 64BIT (184.108.40.206.1)
GoldenGate Monitor Server 64 BIT (220.127.116.11.0)
I have configured GoldenGate Monitor once and that was working fine. later i delete all my extracts (extract, replicat and pump) and recreated then with new names. i have also added a new node (DB3), after that GoldenGate Monitor never got refershed. JAgent.log showing steps to resolve the problem (as mentioned previously) .
I don't understand the following note
Note: After changing JAgent password, JAgent has to be removed from Monitor Server UI first before attempting to register JAgent again with the new password.
The note just refers to having to reset the JAgent in order to pick up you new process groups.
