Java applet permission Issue with IE9 and JRE 1.7.0_45-b18

Dear  Experts,,

I would like to know your suggestions to debug an issue we are facing with java applet

We are running a download java applet(out of the box) from our webcenter content applications, We are getting a prompt to accept the certificate , we accepted it by clicking on Run, If we go and check in the java control panel-->security--> manage certificates--> trusted certificates-->user, we cannot see any certificate

.Also when we click on the download applet , it giving an error that ' applet does not have permission to perform this activity"

The JRE installed on the system is 1.7.0_45-b18 Java HotSpot(TM) JRe

we running the applet from IE9, where same browser plugin also enabled, in the java control panel security set to high

Can you please let me know what went wrong here?? why the certificates are not available under  trusted -user certificates ??
