Yes looks like that the way , but i would suggest you raise SR with Oracle Support as it is asking you to run catalog and catblock scripts again.
There is no way an EBS R12 database can be standard edition. How could you have setup an EBS database on standard edition? Did you do some sort of unsupported export/import process to get there?
you are right. However, the database was recently upgraded and there was an oversight, it was mistakenly upgraded to the SE.
So the question again, is it possible to convert Oracle EBS R12.1.3 database 12c from standard edition to Enterprise edition?

There is no impact of running those scripts on EBS.
These are common scripts for the database and will not have any impact on EBS or in fact any other application.
Ensure that you do below post the migration to EE:
- Compile Invalids
- Perform all Sanity Checks like Some concurrent request, OAM etc.
