For example, here are the contents of my file,
Ultra Search HTTP port number =5620
Enterprise Manager Console HTTP Port (orcl) = 1158
Enterprise Manager Agent Port (orcl) = 3938
Listener port doesn't change when you use EM. Its the same database listener that is used with EM too.

Yes it will differ. This file gets updated at the time of first install,not after installation. So there may be a difference.

See, As you got the ports list from the /install/ports.ini If you want to modify any time you can do it but check the limitations from this
file "emca" properties files as you can find the same details as of ports.ini
# DB Control Http Port assigned by IANA
Aman, I doubt if you check the file "emca" properties in "sysman/config
# DB Control Port Ranges
and how about the http port in ports.ini
"iSQL*Plus HTTP port number =5560
Enterprise Manager Console HTTP Port (DB1) = 1158
Enterprise Manager Agent Port (DB1) = 3938
