Shipping Charges Not Carrying from IF to Invoice

We have a very large Sales Order from about a year ago which had a drop-ship PO associated with it.

Some of the item fulfillments use third party billing and some of them use our freight and are therefore billed by us to the customer. It depends on if the item is being sent in pallets or packages.

When we are using our freight, the shipping charge is added to the item fulfillment, but often does not carry over to the invoice. There are 80+ fulfillments/invoices associated with this one, but we have noticed the issue since 1/25 of this year, but it appears to be a persistent issue.
