How do I apply a handling fee to specific items only that are delivered electronically?

How do I apply a handling fee to specific items only that are delivered electronically? We have some products that need to have a handling fee. We do not ship these products, we transfer them electronically. I see where the handling fee can be applied for all items but when I add the handling fee in the item itself, it does not automatically add to the sales order as I thought it should.
