Why Shipstation is overiding the shipping amount when my Sales order need to be turned into bills?

We have just gone live May 1 and have discovered that the Sales Orders coming in from Shopify are staying as Sales orders once they are fulfilled. This is because Shipstation is bringing in the actual ship cost to overide the shipping amount the customer was charged when we go to Bill the Sales Order. Its causing all our Sales orders to remain as Sales Orders. We now have to manually go in and change the shipping amount and incorrect taxes its bringing in. We now have hundreds of orders we have to do this too...HELP!!!!
