Why ax being applied to a tax exempt Sales Order?

I have a trading partner that sent us an order via EDI that was poted into NetSuite. The NetSuite applied tax and freight to the order.

customer is set up as or freight and we have an upto date tax exempt certificate on file for the customer. Why tax and freight being applied and how to correct?
