Customized XSLs and mapping variables

Hi,- 

I am having an issue with ICS integrations where as soon as I customize the XSL in Jdeveloper (due to complex mappings) and upload; the data mapped from variables and javascript output are getting disappeared in the target.

I have tried to check if there are any imports or of incorrect xpath, by adding another mapping just above the customized one- and can't find any differences in schema imports or xsl parameters. In the standard (non-customized) mapping the data from variables looks fine in the output payload, but in the customized one the data from these variables & javascript output always disappears.
