Remove Items from old Commerce Categories to New Ones

We're in the process of a category restructure and I am struggling to get items quickly removed from commerce categories. We don't want to wholly remove the items from our web store, so Suite Answer's solution of just unchecking Display in Web Site will not work.

I've tried a few CSV exports and none of them have worked. Are we going to have to manually remove these?
