how to eliminate income/expenses between departments?

We need to be able to eliminate income/expenses for transactions between departments in the same subsidiary. Intercompany JEs don't seem to allow entries in the same subsidiary. Does anyone know if this can be done other than using natural accounts set up for internal vs external expenses/income?
