Associate shipping bill with sales order

I'd like to monitor shipping charges for sales orders. I've seen some functionality but thought it might be better to ask here (I don't know what I don't know).

If I want to have sales orders (or invoices or fulfillments) and be able to associate the exact cost of shipping those items. I want to get a shipping bill, point it at an SO, then be able to see shipping costs versus shipping payments from customers...

What is the best practice for to associate shipping expenses and revenue by SO?
