Using Smart Count with Item Alias

Can anyone help with using Smart Count and Item Alias?

I have set up Item Alias's and they work as expected in WMS, but when scanned for Smart Count, we see "invalid item". We have stocktake on the 31st and I'm desparate to get this sorted as many of our items are in outer cases that have a differnt barcode than the actual product inside. The barcodes are EAN so GTIN-13 format.

Looking at the help I am unsure if I need to be using GS1 codes and convert (somehow) to GTIN-14 and create new item alias using the GTIN-14 code?
