Sales tax problems in v11

Our sales orders don't have sales tax (when they shouldn't), so they are behaving correctly.  These are orders entered online through the shopping cart. The problem is, we go to bill a sales order and it puts sales tax on the "cash sale record" when there was no tax on the SO.  We have been manually removing the sales tax from the cash sale before charging the customer's credit card.  This leads to ANOTHER problem.  When we remove the sales tax, NS asks us to recalculate the shipping amount.  We click the calculate shipping button and it recalculates a number
