Website Overestimating Shipping

We have a serious and urgent shipping problem on our website, and we fear we are losing business because of it.  We have yet to receive any help from NetSuite.  In the meantime, anyone's suggestions or help would be much appreciated.

The Problem:

The prices provided for the realtime shipping rates quote (RTQ) in the shopping cart checkout process are different that the realtime rate quote provided by entering a sales order on the backend. This table shows the rate quote from the webstore and the total for S&H for the same items sold via a sales order.
