Shipping Calculation in webstore

We have a problem with getting the shipping to calculate correctly.

We sell wholesale with minimum order quantities. The customer may order 50 of something with a moq of 36. We have tried to calculate shipping based on weight for each item, but it can't take into consideration how many boxes are shipped. So, an order with 50 items may be in 2 boxes or 3 boxes, depending on factors like how big the item is, what accessories are included, etc.

We recently had a shipment where the customer ordered something with 3 day select and the price was only slightly higher than ground, but in reality it was supposed to be a lot higher, so we lost on that one.
