Shipping Charges Dropping

We are seeing an issue where the shipping charge is entered on the item fulfillment and it is not carrying over to the Invoice. I opened a case with NetSuite and they told me it was tied to the Shipping Method not being populated on the IF. I made that a mandatory field and today I look at the system and out of 9 orders fulfilled yesterday, only 1 shipping charge shows on the invoices. I can see where some are 0.00 on the IF and others held the amount at that level, but never made it to the invoice.
