How to create a Credit Memo from a Customer Deposit?

Can you create a credit memo from a customer deposit.

Example: Customer pays $15,000 in advance of shipment. When it comes time to ship we are out of stock and customer wants his order shipped without backordered product. If I have a $$$ amount of unapplied can we create a credit memo to send to customer for use on next order instead of refund balance?
