Cash sale replacement

We have replacement orders out of shopify, coming in with a discount code for the full value of the order. Once fulfilled, it is pending billing for $0.00. When I bill the order, it is generating a cash sale for $0. I see the GL transaction moving the value of the product to the account for the discount from revenue. However, this leave the cash sale at $0 pending deposit. Of course it will never be deposited. How to I indicate this transaction is complete, so it's not seen as pending a transaction?
